This is a guide to image analysis used in the comet assay, intended for novice users that have little previous knowledge of image analysis. The guide explains the various parameters of the imaging system that need to be setup correctly to ensure a linear relationship between the amount of fluorescently labelled DNA in the sample and grey values in the image of the sample coming from the microscope camera. When this linear relationship holds, the relative amount of DNA in the sample can be calculated from the grey values of pixels in the image.
